Since I have downloaded XP SP3 my windows genuine CD, that came with SP2, will no longer recognise the installed SP3 in some cases - I am told that my system is no longer the one I installed - This shows up in sfc scannow and when I try to access some information from the CD - Would it be better to uninstall SP3 to fully check my system from the CD and just run with SP2 from now on ??

Greetings and welcome. This usually happens if you had changed a significant piece of hardware since you originally activated Windows. Sometimes, although rarely, even a bios update can cause it. Your best bet would be to simply contact Microsoft. They will most likely give you a new product key that will work, just make sure you have the key you are currently using to give to them. They will terminate your current key so it will no longer be usable, and the new key will get you up and running.
