Computer won't fully restart after a scan has been completed.

After running a scan using Malwarebytes i restart the computer and it won't fully restart. I can get to the login page, I login and the screen just goes black with the cursor visible and stays that way. I started it again in safe mode, uninstalled Malwarebytes, and restarted again and was able to login just fine, however i still have some malware. I saw another post where someone had something similar happen to them and you guys were able to determine that they had a backdoor trojan called Rootkit.ZeroAccess. Needless to say, I'm a bit concerned.
