Virus caused status items/desktop items to disappear

I had a virus that caused numerous pop-up windows to tell me there was something wrong with my hard drive. I closed them (not clicking OK or cancel) and ran MalWareBytes. It found and fixed half a dozen viruses/trojans. I also went into Windows Explorer and set the option to show hidden files. However, there are still links missing from my Start menu and icons missing from my desktop. I've seen some other threads where people with similar problems were told to run a program called Unhide, but then I've also seen warnings not to run that if you don't have the exact same problem.

Thank you for any advice.
