MBAE premium does not protect the Apps (level Appcontainer)
I did a test with the default Apps:

Ahhh, a part of Zune.  Those are Metro apps, I'm guessing, correct?  I have yet to make a Metro app link that MBAE can recognize.

Some apps will work OK, but some metro apps may not work as those are note traditional apps.  The Zune-associated ones should because they have an executable that you can point MBAE to.  In your case, it may have needed a bit of time / a reboot in between before the shield started working.

Are all the custom shields you created now working OK?
