I ran malwarebytes, I had to change the name of the exe file to run it, and it quarantined a lot of files. I did this according to the Removal instructions for MS Removal Tool here http://forums.malwarebytes.org/index.php?showtopic=81102 . But the MS removal tool is still on the pc and runs on startup. Further scans with malwarebytes have found 0 malicious files. I am currently running an ad-aware scan in safe mode, but will not take any action with the results until I hear back on this forum.
