Is it necessary to turn off Self Protection before running MB Clean?

Is MB Clean able turn off MB 3 Premium's Self Protection mode when it runs or is it necessary for the user to do this manually before using the tool? I'm asking just for information - I have turned off Self Protection myself prior to running the tool just be on the safe side but I've not noticed such advice being included in instructions on running MB Clean in these forums.
