rootkit scanning on but not scanned?

It sounds as if you are describing a logging issue with the rootkit scanning in MBAM, rather than a problem with the separate, standalone, BETA tool, Malwarebytes Anti-Rootkit?

If so, yes, there is a known logging bug that is due to be fixed in a future release. 
Until then, please be sure that you have rootkit scanning enabled in the global settings: dashboard > settings > detection and protection > protection options, as well as in the advanced settings for any scheduled scans (Trial and Premium versions only).
