Quarantining System Files

So I've searched around a bit and haven't been able to find anything on this topic.

I work in the IT department of a medium-sized non-profit. We have a volume license of MB that I have installed on our machines. A full scan and an update runs every night.

This past week, I have had the MB auto protect on two machines start quarantining system files. I tried a repair from an XP disc and after reboot, MB still quarantines. Eventually I just reformatted the initial problem PC.

However, I don't have time to reformat PCs if they keep getting infected with whatever is doing this.

Has anyone else had this problem? Does anyone know what may be causing it? Does anyone know how to fix it without completely reformatting?
