Windows updates current

AVAST detected a threat on my computer and a screen labeled "Windows security malware scan" was popping up trying to run. I closed everything down and started malwarebytes. It detected 24 suspicious or infected files. I clicked to fix the problems and it completed the job and stated that the system needed to be re-booted to complete the process. When the computer rebooted it locked up. The windows desktop was there but nothing could be selected or started. Ctrl/alt/delete did nothing. After 15 or 20 minutes I did a hard shutdown. When I turned it back on I got an error that the ntfs.sys file was corrupt or missing.

I booted to CD in the recovery console and did a d:\i386\ntfs.sys c:\windows\system32\drivers and copied a fresh copy to the hard drive. Re-boot, same error. Booted to CD again and selected intall windows XP. It detected an existing version and offered to repair which I selected. A bunch of sys and dll files were removed and re-installed. Re-boot, same error.

I am currently in the recovery console running chkdsk /r

I will follow up with fixmbr and fixboot

Since I was in the process of trying to remove malware I am pretty sure that it is not a hardware problem but I have little faith that what I am currently doing will work. Any advise would be appreciated.
