Malwarebytes running on a web server

Hi. I wonder if anyone has any general advice with regards to running malware bytes on a windows 2003 web server. It seems to be running okay, but having looked at the protection log file it is stuffed full of blocked IP addresses which makes me worry that it could be operating incorrectly.

Are there any specific settings you would advise applying if you are to install the server on a busy web server (there's also an active SMTP/POP3 server on the machine).

Any thoughts appreciated.
