Malware Bytes (and other applications) acting strange

Hello Malware Bytes Community, I was directed here from an e-mail from a member of the forums of the people at the norton forums.

As a reference, i'm going to first post my initial problem here, this is only partially relevant to my current issue, but again, as a reference, if anyone wants to know the full story leading up to my situation.

Now, onto business. I recently used the combination of Super Anti Spyware and Malware Bytes to terminate Antivirus system pro, an apparent program which self installed itself into my computer, somehow, just a night or so ago, then wrecked havoc on my system. While I no longer am being prompted to scan frequently for problems by this supposed rogue antivirus program, nor am I being re-directed with my browsing to any sites which otherwise would cause complications, I still am having a few issues with malware bytes (as well as norton and super anti spyware), since the removal of antivirus system pro.

Ever since I was initially infected, for one, I get a windows security alert (Red shield with a white X, in the tray), telling me norton is out of date, malware bytes refuses to update (giving me the error code 732(0,0).), same with super anti spyware, unable to update.

From safemode, I had ran scans before going to work today and removed the majority of the malware, or so I had thought I got rid of it all, I am starting to suspect, or wonder if antivirus system pro has damaged or deleted something relevant to these programs (For that note, I cant connect to anything via IE and have to use an alternative browser to post here, which is strange because my internet connection clearly isn't broken more to the effect, it seems like something is trying to suffocate malware bytes and the other said programs).

Having used the control panel to go to my internet settings and "resetting" my internet explorer, I seem to have some limited success with IE now, and Malware Bytes (in updating), not so much norton or super anti spyware. I had been running a scan of Malware Bytes, since the update, but since has it not found any malware infections.

It no longer seems to be "Clogged" lack of a better word, but the functionality of other programs as well, is still something of a turkey shoot.

Are these symptoms of malware still present? If so, then is this something that Malware Bytes can assist me with?
