Malwarebytes shuts down 6 sec into Scan

Hi, I'm new here and not much of a techie. I installed Malwarebytes around 7 months ago because my computer became infected with a trojan. Malwarbytes detected it at the very start of the quick scan and removed it without a problem. Everything was fine until about a week ago when I suspected my computer was again compromised because while surfing the net a strange pop up appeared, I immediately disconnected from the internet and tried to shut down the computer but it would not turn off. I did a quick scan with Malwarebytes and near the end of the scan it detected a trojan. When I clicked to remove it the Malwarebytes window disappeared. I opened up Malwarebytes again and did another quick scan and it found nothing. I went to the quarantine section and there was listed the trojan so I deleted it. My computer still wouldn't shut down so I did a full scan and it found nothing.

Not knowing what to do I turned the power off on the computer. When I turned the computer back on Windows would not load, it got as far as the "Welcome" screen. I turned off the computer, then turned it back on again and everything seemed fine. Since then I would do a quick scan with Malwarebytes and each time it found nothing, but since yesterday the Malwarbytes window disappears 6 seconds into the scan. I took a look at the log files and the log file with the trojan is not there, it's like Malwarebytes didn't find it. All the previous log files are there including the one with the initial trojan that was removed months ago without a problem.

Can anyone tell me what to do? I think the trojan is still there and blocking Malware bytes from removing it. How do I get rid of it? Other than Malwarbytes, everything else on my computer seems to be working fine, but I'm worried that the trojan is waiting to grab my ftp password so it can hack into my website which is what happened with the first trojan. Any help as to what to do to remove this thing would be appreciated, thanks.

Thank you for your reply. I read the instructions but I'm not quite sure what it is I'm suppose to do. Am I suppose to download Malwarebytes, uninstall the one I have and install the new one? Or do I just download and install "Trend Micro HijackThis". Sorry if I sound dumb but I don't know anything about this kind of stuff.
