Sure.  There is malware that can manipulate the workings of mechanical systems via SCADA.  Set the controls to go outside the realms of normal operation and the analogue computer can go "out of whack".

The advantage of an analogue computer is it operates close to the speed light but is difficult to program.  This is in contrast to programmable computing platforms that operate at a Clock Rate but are easy to to program.  An analogue computing platform will have some sort of connectivity and it is possible to abuse that as a vector to cause the analogue computer to malfunction.
