Does the scanner scan files?

Simple question. Does the Malwarebytes app for Android scan files as well as apps? I can't seem to find anything that references files and/or SD card scanning in the settings. 

I also have another question - why is the scanner so slow? Most other antivirus apps only take a few minutes to scan the entire system, whilst Malwarebytes takes like an hour. I won't complain if it means that it's more secure and actually scanning instead of relying on "trust lists", but I do want to know the real reason.

Yes, we do scan files.  For example, APKs sitting in your Downloads.

As far as scan times, you can try disabling battery optimization for Malwarebytes in Settings to see if that helps.  https://support.getfindster.com/hc/en-us/articles/360000666497-Disabling-battery-optimization-on-Android-smartphones

After disabling, we suggest restarting your device.
