We have run malware scans on the server and cleaned all the malicious files, urls etc. Some of the actions we have taken:
1) Installed Web Application Firewall and Malware scanning
2) Deleted malicious files
3) Updated CMS, plugins and themes
4) Updated File permissions
5) Installed File Monitoring modules to keep a track of file changes
