The browser downloads all kinds of files and scripts as part of it's normal operation. However, it also download files that are not all that safe. Due to changes in security from the browser last year, security software can no longer inject and remove those threats on their own. You need to use the interface to do that change officially. Of course malware doesn't care about that and does what they want.

All should be good now, just remember that if you have other devices such as another computer or phone then that should be cleaned up too as the Chrome clean up does not remove files from those other devices, only what it has stored in sync.

If that's done you should be able to re-enable sync if you like.
