I use two CLI supported tools to perform unattended scanning job :

1:eek (EmsisoftEmergencyKit, provides a tool "a2cmd" full text mode)
c:\EEK\bin32\a2cmd.exe /quick /rk /m /t /pup /a /am /n /q=c:\EEK\Quarantine\ /l=C:\EEK\Reports\%ComputerName%- Eek.log
/quick : Scans all active programs and Spyware Traces
(You can also specify to scan the entire disk C:\ or D:\ or a directory)
/rk : Scan for active Rootkits
/m : Scan Memory for active Malware
/t : Scan for Spyware Traces
/pup : Alert Potentially Unwanted Programs
/a : Scan in compressed archives
/am : Scan in mail archives
/n : Scan in NTFS Alternate Data Streams
/q : Put found Malware into Quarantine (path)
/l : Save a logfile in UNICODE format (path)
(In addition, the update of EEK "/u
" must be performed independently. I think this idea is not very good)

2: Zemana
Zemana.AntiMalware.Portable.exe /scan SmartScan /clean /report c:\Zemana\report\%computername%-Zemana.txt /exit
/scan : (You can specify that SmartScan is equal to system scan or the entire disk C:\ or D:\ or a directory)
/clean : Clean detected objects
/report (specify the location and file name of the report)
/exit (Exit after scanning)... If you don't specify this program, it will stay on the system.)
(There is also a option "/hidden" to hide the GUI interface during scanning)

Both tools have their own advantages and disadvantages. There are many EEK options, but the tools are too big (over 600m) and the update speed is a bit slow.
Zemena is more simple and relatively small...not small than AdwCleaner :p. but it's too old, they didn't update portable version a long time...

That all , 
for me that CLI supported tools still not enough, hope that AdwCleaner can join my automatic job in the future.
