Post-boot program startup time suddenly slowed significantly

1-2 days ago Malwarebytes picked up on 3 Trojans (see attached log file for details). It immediately quarantined them.

Yesterday and today, I noticed that my post-boot program startup time has slowed significantly (immediately after boot when I open windows explorer/chrome, the entire system chokes for a good 45 sec to 1 min- this has never happened before). Furthermore, I am encountering erratic delay spikes in system response (for example, while navigating windows explorer the icons will take ridiculously long to load/appear, or windows explorer will stop responding) even after post-boot.

I posted a topic here and got the PUPs sorted. However, slowness still persists.

 

Here are the system errors that AdvancedSetup (staff) noted to be present in my system; what can I do to fix it? (Note, all relevant report txts can be found in the above link)
