You can turn off the notifications and disable the check for program upgrades/updates however you will continue to get the notice because the new installer has already downloaded to your computer.

The only way to stop this is to either update it (most times it does not require a restart) or you can delete the downloaded installer (the file should be located in the folder  C:\ProgramData\Malwarebytes\MBAMService)

Which file are you trying to delete, the Malwarebytes setup file?  If so you probably can't delete it because you have Enable self-protection module ON.  You will have to turn that off in order to be able to remove/delete any Malwarebytes files... Set it to Off (you may also have to exit out of Malwarebytes from the system tray as well).
