Prevent all windows from closing [Windows 7]

Hello,

First I'd like to sorry for my english, it's not my native language. I suspect that I got some malware on my computer. Ive run multiple complete PC scans from different vendors including Malwarebytes but all show that my Computer is clean.

What happens is that recently sometimes  while running, a CMD window is popping up which is closing instantly, so I cant inspect the process or read the output of the CMD window. I found out that the window might be taskeng.exe from the windows folder, bit im not sure as its closing waaaaaay to fast.

Is there any program which can let me prevent every window on my machine from closing? I can reinstall my machine easily but as every scanner shows that my PC is clean, Id like to check the CMD window and its caller process myself.
