From your MB check logs, it seems like you are still running 3.0.6 . Our latest build 3.1.2 in which we have made some more fixes to the Real time protection issues.

My suggestion is try to run the MB-Clean tool from here: https://downloads.malwarebytes.com/file/mb_clean

This will clean up your system and install the latest build on reboot. (Tool will ask you to reboot and after that it should prompt you to reinstall Malwarebytes again)

After product install make sure all your updates are current by clicking on the Current link under updates.

You should be good to go.
