Malware persists after Malwarebytes scan reads clean

I've been experiencing a lot of pop ups recently and various anti malware programs, including malwarebytes, have been unable to fix the problem. Scans find no infected files, but still the pop ups continue. I was hoping for some advice on where I can start next on trying to locate and remedy this problem, as I've tried a few suggestions from around the web and they don't seem to help either.
