You have a couple of different options here in Malwarebytes Anti-Malware 2.0 to address the situation:

  • Exclude your torrent client's main executable (.EXE) by adding it to your Web Exclusions using the Add Process button in that sub-tab in Malwarebytes Anti-Malware under Settings as described here. This will cause Malicious Website Protection to allow all traffic to and from your torrent client while still providing full protection for other, more critical programs such as your internet browser(s) and system components and services.

    OR

  • Disable all tray notifications for Malwarebytes Anti-Malware via the option provided under General Settings under Settings as described here (this solution is obviously less than ideal, so option 1 above is recommended).
Eventually we do plan to implement more granular control over which notifications are displayed rather than the current all or none approach, but in the meantime one of the above options is your best bet.
