No long sitting in system tray?

I noticed that as of very recent when I minimize Mwb it no longer resides in my system tray it simply disappears. Is this something that was changed with a new patch?

Just to be sure, are we talking about the system tray (notification area) next to the system time?  Do you have a little arrow you can click on to display more icons?

 

With version 2 it now minimizes and closes to the system tray (by the clock).

Yes, the system tray down at the bottom right near the system time. Mine always used to minimize down into the system tray, however now when I minimize it doesn't go there anymore nor does it go onto my taskbar. When I check my processes it says MWB is still running. It also didn't stop it's scan or anything.

I am assuming you are using windows 7...

Go to Control Panel, adjust view to show all items (small icons) look for Notification Area Icons and click on it, go down the list and see if you find the one for Malwarebytes Anti-Malware. Then select Show icon and notifications. Click OK and then test to see if Malwarebytes now shows.

Thank you, I did that and restarted. Everything seems to be working fine now c: Goes to the system tray and comes back no worries.

I think it's about time I do another fresh install of windows. I've been having all sorts of issues with my permissions and such.

I perform a fresh install on my system once a year... however I save lots of time because I have a disk image that I use to it cuts down on my time from having to reinstall everything again...

Fresh installs are a good idea from time to time, just make sure you backup your data first and have the license keys for your software.
