How to disable 'filesystem protection'

How can I permanently disable 'filesystem protection'? I would like to use it, but by having 'filesystem protection' activated, one of our application is no longer working. This application resides on a server and is started by a client software that is installed on the workstations. [Application: Amsoft, mapped drive, local installed Amsoft client] Trying to use 'exception' does not help. Currently the 'filesystem protection' is disabled manually, however, after a restart it's activated again by default. How can I change the settings to make it permanent ? Thanks in advance.
