Malwarebytes permanent damage

So i've been using Malwarebytes for a while now and it has always helped me with malware and spyware. But apparently I ran a virus that have used some sort of method to cripple Malwarebytes (beyond repair?). The virus is removed and no process or file associated with it is running. Yet somehow it's still blocking Malwarebytes from running. I've tried starting in safemode but with no luck. When I run mbam, a process opens but no window so it's virtually useless. When I try running it with chameleon, an update window opens but quickly stops responding. I'm really not sure how I can get this to run. Any help would be much appreciated.
