MBAR is complementary with Avast, as well as also being compatible.  Its very possible that Avast would detect MBAR as a rootkit, because MBAR would need to be able to mimic rootkit behavior to be able to successfully detect and eliminate any rootkits it does find.  If you do have conflicts, Avast will allow you to set exclusions so that it overlooks any file(s) or directories that you specify to be excluded.  You should either set exclusions before running MBAR for the first time, or make sure that Avast does not automatically delete any detected threats...have it get your approval first.

 

As far as either product being fixed, both Avast and MBAR should report threats that they detect.  If one or the other didn't, I would be looking for a fix.  They're okay.
