Basically as long as you either disabled those notifications from the Windows Security Center or are using a product such as Norton that uses it's own Security Center, and turns off the Windows one so you don't receive duplicate notifications, then you can safely add those detections to MBAM's ignore list.

No big deal, MBAM didn't actually delete the entries (the wording isn't too clear on what it actually does). It only changed the values in the registry from a 0 to a 1. This won't cause any conflicts or anything, but you might get double the notifications in your system tray from now on (one from your antivirus and one from Windows Security Center). If you want to change them back to what they were you can follow the instructions on this page.
