desktop icons and all programs missing

New user to the forum but not to MBAM. I am a paid user to Malwarebytes Pro on several computers but the one in question had several pop-ups last week for Adobe flash player download on the right and another simular pop-up below. This weekend tried to start and and the desktop icons are gone and all programs under the start menu are missing. I cannot access any programs or even the cmd line. So I am trying to fix this from my laptop. Windows 7 64bit system.

First off, please stop any work that you are tying on this computer as you could make things worst, most of all, do not run any temp file cleaners as this will make it near to impossible to fix.
