command.com flagged as trojan agent

My command.com file in windows/system32 was just flagged as a trojan agent. I scanned with Microsoft Security Essentials and got nothing malicious from that scan, and I scanned the command.com file by itself with Malewarebytes and it said it was ok, but when I do a quick scan, then I get the flag. I'm not sure what's going on. Please help.
