A whole bunch of false positives?

I like to run MalwareBytes scans every now and then to make sure everything on my laptop is fine. I opened up MBAM and it alerted me that the database was outdated by 7 days. I pressed "okay" and ran a quick scan. It was fine for the first three minutes when it suddenly said that 3 objects were detected. However, the three "trojans" it picked up were programs that have been on my laptop for many months and MBAM has not picked anything up for a long time. They are:

C:\Users\Admin\Downloads\TunnelBear.exe (Trojan.Agent)

C:\Users\Admin\Downloads\HandBrake-0.9.4-Win_GUI.exe (Trojan.Agent)

C:\Program Files (x86)\LEGO Company\LEGO Digital Designer\Uninstall.exe (Trojan.Agent)

HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\New LEGO Digital Designer (Trojan.Agent)

HKLM\SOFTWARE\Microsoft\Windows\CurrentVersion\Uninstall\Hugin (Trojan.Agent)

C:\Program Files (x86)\Hugin\Uninstall.exe (Trojan.Agent)

Every time I do a quick scan, some program comes up as a trojan. This has never happened before and I'm at my wit's end. I wasn't running MBAM as a developer ( http://forums.malwarebytes.org/index.php?showtopic=3228 ) when I did those scans but I am now (with a full scan).
