Best way of Running a DEEP Scan

I work in a smaller company and will be doing deep scans on all local systems here. I am just wondering the best way of running the deep scan.

Most users have Administrative access to their local machines (on a domain), would it be fine to just run it as said users, or login as the local computer administrator, then run it there; or better yet, local administrator in safe mode.

I assume best bet is safe mode as local administrator as it will go deeper, but I just would like a confirmation.

A full scan in normal mode Windows with an administrator-rights account (which you say the users have) is sufficient, and will catch any active malware as well as fully scanning the system. Running in safe mode would be less thorough due to not all startups being active.
