My hard drive has been hijacked?

I think I have some malware from them, I'm not really sure what I have that would do this. I have 2 seperate hard drives on this computer, one for storage and the other for everything else.

Anyways. I click on my data drive, it opens and displays all folders for half a second, then the folders dissapear. I can't find the files anywhere, then I get all these alerts from some scanner that some how is on my computer now scanning for problems. It sends me to system-check.com to fix the computer. The longer I use the computer the less files it "apparently" has. It even goes as far as to display nothing when I click on start>programs> (all blank)

I have tried system restore 3 times, and have gone back 3 weeks. I am pretty sure I got this bug no more than one week ago. System runs fine now for about 20 minutes but is still infected, and won't display all my data. Nearly 80G of data.

There is nothing different displayed in task manager or msconfig. It has to be in the regristry. I run spybot, ccleaner, and keep a very clean computer which basically visits the same sites everyday. I think I got this from a torrent though. However this one I can't seem to find a solution to. Any help would be greatly appreciated, I have tried searching but my search results always end up the same.
