Trojan just won't go away!

Multiple trojans and viruses have been present on my computer since yesterday afternoon. I first noticed it when a pop up appeared from my User Control saying "Windows Command Processor would like permission to make changes to your computer" I was a little wary so I clicked no but it keeps popping up constantly and the only way to put it in the background is via task manager. I googled it and it came up on only one forum saying that it was a trojan. I tried to run a scan with mcafee but it had disabled it so I put it in safe mode with networking and sucessfully ran a scan but nothing was found, yet it kept popping up. So then I downloaded Microsoft Security Essentials and ran a full scan and it found and removed around 18 trojans and viruses. I thought that would be the end of it but after I restarted it it kept finding one or two. I downloaded Malwarebytes which this other forum had said would get rid of it. It did a scan and found a couple and removed them, I restarted and it still pops up. It found another. I restarted. IT STILL BLOODY POPS UP. Now Malwarebytes says it can't find anything. MSE keeps finding trojans and they're all coming from the same place in a file in my appdata/local section but it won't let me delete it. Can anyone please help?
