I had the same problem. I would run the tool and Malwarebytes would work until I had to reboot. I am also running AVG which I had added exemptions for Malwarebytes so ignored it. That was my mistake. Seems AVG updated and it lost all my exemptions. I found Malwarebytes on the blocked list. I then added it and the DLL files back to AVG exemptions and now no longer have the problem. I was blaming Windows updates when I should have been looking elsewhere. I wish these companies would debug their updates before they send them out. It gets to a point that you want to just ignore the update
